TV版「超時空要塞マクロス」放映から20年。河森正治監督による新シリーズ、ついに発進!! 監督をはじめとして、特技監督に板野一郎、設定デザインに宮武一貴など「超時空要塞マクロス」を手掛けたスタッフを集結。バルキリーの迫力のスカイアクションはもちろん、その変形過程を細部に渡ってフルCGで映像化!!――1999年、地球に落下した異星人の宇宙戦艦をめぐり、地球統合戦争が勃発。開戦から8年が経過し、ベテランパイロットたちは次々と失われ、まだ10代の少年たちが戦場へと駆り出されていった・・・。その頃、鳥人伝説が残る南海の孤島・マヤン島では異常なエネルギー反応が探知される。それは、異星人がはるか昔にこの地上にもたらしたオーバーテクノロジーの遺産である"プロトカルチャー"であることが推測された。それを求め、統合軍と反統合軍が共に侵攻しつつあった。ある日、統合軍のパイロット・工藤シンは愛機F-14を駆り出撃する。しかし、敵機に撃墜されてしまい、マヤン島にひとり孤立してしまう。その島でシンは巫女の少女・サラと出会う。やがて、シンとサラは、マヤン島を舞台とした歴史上封印されてしまう巨大な事件に巻き込まれていくのであった。
